Activity 2

Center for Cancer Systems Biology (CCSB): The Sage Bionetworks CCSB was established in 2010 to fulfill three aims: (1) to collate, annotate and make broadly available in analysis ready formats cancer genomic data suitable for the development of predictive models; (2) to develop models to predict clinical outcomes using multi-dimensional data; and (3) To develop a postdoctoral program to help train the next generation of cancer computational scientists. Progress towards these goals in 2012 can be summarized as follows: Aim 1: Sage continued development of Synapse, the Computational Platform that allows data, code, analyses to be shared and versioned; established workflows to "Activate" data within Synapse; and adopted Synapse as official data access site for TCGA Pan Cancer Consortium project. Aim 2: Developed the KRAS Model in Colorectal Cancer to predict drug response in cancer cell lines; launched the Sage-DREAM Breast Cancer Competition involving hundreds of registered participants and over 1,700 submitted models; Implemented the clearScience project to develop reproducible computational workflows connected to traditional print publication. Aim 3: the last two trainees entered the CCSB program and contributed actively to project-driven research in Synapse.

Activity 3

COMMONS PLATFORM and WASHINGTON PARTNERS PROGRAM: Sage Bionetworks continued development of the Synapse platform, which is an open access environment for collaborative research on biological network models and their application to problems of human disease and biology. Synapse contains network models derived from global coherent datasets, the datasets themselves, and the analytic methods and code used to generate the network models. Currently available Sage datasets can be found at http://synapse.synapse.org. Sage Bionetworks continued the development of the Washington Partners Program (WPP), through a grant from the Washington Life Sciences Discovery Fund (LSDF), to provide biomedical researchers in the state of Washington with strategic and cost-effective advanced genomics consultation and analysis.
